Escherichia coli RNase P, a tRNA processing enzyme, is composed of C5 protein and M1 RNA which are encoded by the rnpA and rnpB gene, respectively. The function of C5 protein in vivo remains unknown. Interactions of proteins with DNA and RNA are important to gene expression regulation and several proteins that bind nucleic acids are known to be involved in gene regulation. Although C5 protein is originally identified as the protein component of RNase P, it is possible that C5 protein participates in other cellular metabolisms. To identify nucleic acids interacting with C5 protein, RNA motifs bound to C5 protein were selected by genomic SELEX (Systematic Evolution of Ligands by EXponential enrichment). For genomic SELEX, a genomic library that contains sequences derived from the E. coli was constructed. This library contains an overlapping set of inserts for every segment of the E. coli genome. Using the library, RNA fragments (RNA aptamers) binding to C5 protein, which is possibly important in vivo, were selected. As a result, various RNA motifs binding to C5 protein have been selected by genomic SELEX. C5 protein interact specifically with selected aptamers about 10-fold tighter than a random pool and about 2-fold tighter than M1 RNA. A pentanucleotide of GGUAA, which is also observed in a region of M1 RNA protected by C5 protein in a footprinting analysis, was highly conserved and four other consensus sequences were also observed among RNA aptamers. The results show that the selected RNAs are specific for C5 protein and C5 protein seems to participate in other cellular metabolism through RNA-protein interactions. The selected RNA sequences can be used to construct a C5 protein-RNAs linkage map.
